Hi Lita, dough can turn gray due to oxidation, which isn't dangerous, but I'm a bit concerned about the cheese being left out that long. Chances are it will be fine to eat after baking thoroughly, but in future I would fold in the cheddar jalapeño mixture a bit later in the process if you plan such an extended bulk ferment.
