It's definitely fine to try out this method, and no worries at all about bubbles not being on top, so long as there are bubbles in the starter at all signifying that it's active. Sometimes it's just how a starter acts, or it may be that the top is developing a slight skin, so ensure the top is covered with something that keeps moisture in, like a lid or plastic wrap. (Not something porous like a towel.)
