Hi Deborah, either way should work fine. I tend to pour off the hooch if it looks very dark, but it won't hurt to stir it in if you prefer to do so. The hooch is primarily made up of sourdough waste products and when it gets dark like that I doubt you're getting much benefit from it, but it won't damage your starter either.
