Hi Mike! You certainly can bake the layers two at a time. The batter will be just fine at room temperature, no need to cover it. You could also bake two thicker layers as you suggested and slice them but you'll want to be sure that the pans aren't filled too high or they'll spill over — a good rule of thumb is to fill a cake pan about 2/3 full.
