I think I see where things might have gone awry here, after the dough cycle ends you'll want to remove the dough from the machine, shape it and place it in a loaf pan, and then lightly cover it before letting it go through the final rise. Once the dough has risen a second time, it'll be ready to bake and shouldn't collapse while cooling.
